planning a skylight... how to measure?

I'm considering installing a skylight in my kitchen. I've watched a few internet how-to videos and I understand how to install the skylight itself... but how do I determine the cut needed on the kitchen ceiling (horizontal)? No one seems to mention how that is determined and I'd like to center it in the room.

I'm sure it has something to do with the geometry class I never paid attention in.

You can determine where you want it in the ceiling and lay it out. Drill a hole in each corner of the layout. Go in the attic and transfer those points to the roof sheathing using a level or plumb bob. If it hits in a rafter(which it most likely will. you will have to box it around the rafter.

That part I understand... but... say I buy a stock sized skylight. It's going to be sitting at the angle of the roof once installed. Which is going to project a shorter rectangle onto the ceiling below.

Here's a diagram:

Does the skylight come with cut-out instructions if mounted on standard angle roofs?

Your skylight will come with rough in dimensions. The skylight will be at the same pitch as your roof. You can make the opening in the ceiling larger if you like. You will finish it with drywall.
You will also have to box in around the ceiling joist. Go to the SL mfg. and down load their instructions.
