doesn't sound like a big deal, if you want the area finished then it will be covered by the drywall. If no drywall then will be covered by baseboard/quarter round. If you are leaving it rough then it is what it is, a subfloor. To put it in perspective, finish flooring is always a quarter inch short of a wall for expansion, then covered up by moulding. Don't believe any codes are broken in this case.
Remember you are dealing with "rough" framing (although it should still be done to a quality standard) and so you can't always have a "finished" look to it. That is why we lay floors and cover up walls, etc.
Shouldn't give you any problems whatsoever for finishing. I am saying this because you say "in one area along one wall" and that the max is a quarter inch. Doesn't sound like a big deal. Remember it is a subfloor.
