skylight bubble cover?
 
Is there a tinted protective dome that will just cover the whole skylight. Mine are flat glass and I am concerned about large hail. They rise 5" above the roof,

There is glass for skylights designed to withstand hail, tree limbs, etc..........up to a point. A bubble would just be something else on/in the roof that can be blown away or leak.

Laminated safety glass will withstand some serious impacts. Look to the manufacturer to replace the skylight top if the specs for the glass are acceptable.
Another option is to get 1/4" plastic and rig a frame for it to slide into, over the current glass.
We just had a hail storm on Long Island where golfball sized hail came down and did some serious damage. Local body shops and glass dealers have cars lined up with broken windows and pock marked hoods, roofs and trunks.
